The difference between VGA CD and ALternative VGA CD is only filenaming. While VGA CD from Bounty Pack or the original SOMI CD uses MONKEY.*, Alternative CD from Monkey Madness (afaik) uses MONKEY1.*. There are no other differences, not even in the files themselves. It depends on how you performed the conversion, so it's kinda hard to say for sure from the distance. Did you use flippers for the conversion, or what changes did you make precisely?
