Recompiling to a bin

I've been able to take my original CD files and put them on my HDD, and extract them, toy with them, etc. Is there a way I can get them back into it's original file state?

nope - why would you want to do that anyway? I assume you still have the original CDs :)

I wanted to send them over to my xbox, which I'm runnning a port of ScummVM on- the only problem is, some of the file names are too long (xbox only supports filenames that are 42 characters long), so I wanted to put them back into the normal disks look.

My xbox supports filenames of less than 42 characters just fine. And none of the games have any filenames nearly that long.
